I've been trying to figure this one out without success. I understand primes are useful in cryptography, but is the 'primes' command still used by anything at this point?
No, it’s a “game”, primes(6) being in section 6 (cmp. intro(6)). Games do not need to show purpose. That being said we do not include any additional games in the base system except the traditional BSD “games” like banner(6), caesar(6), fortune(6), morse(6) or rot13(6).
The fortune(6) in the base has been heavily stripped down over the years though, it now only contains "freebsd-tips". Additional mods can be installed from ports/packages.
